If I use the first/last day of the month option that was added do I still get to control the number of days that voting is allowed?

Well, not directly.

You only control the submission number of days then end of month minus that number of days equal voting.

Will the add-on automatically calculate the the number of days to vote in the "Start Thread Message" ?

Yes, I tricked it by setting a configuration with the number of days to vote depending on number of days in month.
So basically it's just the start that changed and the capability to edit the MOTM parameters, the rest is just as it used to be.
